Problems: There is actually more incentive to innovate with open source. Since the product is commoditized, innovation is required to keep ahead of the competition

That doesn't make sense. What incentive is there to keep ahead of the competition if everyone involved is doing it in their free time and have little financial incentive to move the product forward? Are volunteers going to sweat much if they don't get the product out on time (which they don't have as they don't HAVE a deadline, as Raymond noted).

Besides, in every open source sector there is only ONE dominant player. Apache is king, and has no real open source competition.

Furthermore, within companies that have proprietary products, OSS promotes more innovation by allowing the focusing of resources on the work that will differentiate that company.

Which is the exact some role filled by proprietary software. If you buy Windows, you don't have to worry about traditional OS functions PLUS you have a whole set of extended API technology, like media playing, HTML rendering, etc. I would say Windows fits that bill better, as you get a level playing field with LOTS of standard technology. With Linux, you have to worry about lack of consistency in common technology used in the internet age.

The well-understood components can be collaborated on via open source initiatives with other companies and the public at large.

Which is exactly what I argued in my articles. Well-understood technology is the stuff that makes more sense as open source.

I don't see a loss of jobs related to sale value happening. There will simply be a shift in resources to more strategic products/projects.

Open source offers no replacement for the loss of jobs due to sale value, and even Raymond admits that. He tries to argue that work will somehow get boosted elsewhere (i.e. custom software), but I've argued against that.
