Real easy.
Because they control the machine and doing so is a process. Processes are patentable. Take a look at the chemical industry. The product may have no patent on it due to natural existance, prior art or the patent died. But the process on how it is made is very much patentable.

Example, making aspirin is no longer patentable by Bayer. But a new way to synthesize it less expensive can be. Software is a process also.

Software is more than math. It is free speech, math, a process, copyright. So the process part is patentable. But what is being done lately is gone overboard.
