I do not know how old you are and I really don't care but here are a few facts about government agencies.

Can the president fire the head of an agency? Of course he can. The head of every government agency is a political appointee and at the least is normally changed each time a new administration comes in and puts in its own people. In the 13 years I have been at my agency, we have had different heads. Each time the administration changed we got a new one. Others have left because of retirement or to return to the private sector. Has this affected our day to day operations. No it hasn't. We have rules and regulations that we are required, by law, to follow. Failure to follow these rules and regulations can result in anything from a repremand up to and including being fired and having criminal charges filed against us.

In this type of case it would go before a review board of some kind. They would look at all the objections, the evidence presented, have technical experts review them and then make a decision. What the head of the agency wanted or didn't want would really make no difference. They would follow the rules and regulations in place and make a decision. And by the way, no I do not work for the patent office but another branch of the government.
