Microsoft JVM was compatible
The Microsoft JVM was completely compatible with other JVM's. The difference was that the Microsoft one also supported a way to interact directly with the OS outside of the Java sandbox.

Later, Java directly allowed this also but used a different API extention that MS did not want to support.

What I find funny is that the MS one at the time was the most compatible JVM around which even passed more of the tests than the one from Sun!

The other thing that is interesting is that the history of Java shows that MS was right on the money and that the ways they planned on extending it is precisely what has happened. The only difference was that instead of the entire IT world centralizing around Java, the lawsuit splintered the industry and now we have the Java camp and the .Net camp. Sun won the battle but lost the war on this one.
