He's saying Java can be run server side.

JavaScript is, AFAIK, only client side.

The article wants to compare server side technologies. Which means Java vs PHP, not Java vs JavaScript.

"How do U know which is JAva ans which is JavaScript in your code"

It's really simple - Java and JavaScript are two entirely different languages. They look different, act different, and are implemented differently. Not to mention Java code is never put directly into a webpage, it is separate from the HTML. JavaScript, however, is usually intertwined with the HTML.
