Unfortunately ...
The change Microsoft is making is very specific, and only covers a few specific instances. It is easy for web page authors to work around the click requirement, by using methods which apparently don't violate the patent. See this URL for more information:

That article gives an example of a Windows Media Player control, and says "the music plays after the page loads. You cannot interact with Windows Media Player until the control's user interface is activated." So I'm guessing in the case of Flash content, the content would play immediately after the page loads, but you couldn't interact with it until you click it.
