Popup advertisers ruin it for other advertisers
Most people I've come across don't mind seeing a JPEG or even an animated GIF advertisement on a web page. And the majority of those people never put up a fuss if there happened to be a Flash or Java ad. They notice them, and take a closer look if it's something they are interested in, or ignore them if they are not.

But NO ONE I know does not despise popup ads. Advertisers have to accept the fact that some people are SIMPLY NOT INTERESTED in their product. If they were, they'd notice it and look at it on the main web page. Forcing people who are not interested in your product to look at and deal with your ad does not make them more interested, it makes them mad at the advertisers and the web site owners. But now, to combat the popups, people employ ad blockers that block ALL ads, even ones they would have not minded simply dealing with.
