Geez... all off you can't really simpler solution?
Get a portable device called iPod. It usually comes with Dock. Now get iTrip (http://www.griffintechnology.com/products/) if you really can't hook up your dock to computer and your home theater at the same time via iPod Dock. Hook up the transmitter to dock.

This way you do not need to even store your MP3 files on your computer. Your Jukebox is fully portable and if you need, you can get NaviPod remote for it from:

http://www.tentechnology.com/products/

If you want to use remote control then you may want to buy other FM transmitter than iTrip to hook it up via iPod Dock directly. iTrip cannot be used through iPod Dock.

P.S> I have to add that in areas like NYC you will have trouble with some crap FM stations that don't have proper trnasmitters to cut of band properly. There will also be some crap stations broadcasting who knows what. You may find difficult to get some avialable frequency without interference from some dumbo's with cheap broadcast equipment... and funky music. I strongly believe that regulators (FCC?) should dedicate some reasonable FM radio frequency only for consumers and not commercial broadcast in such areas.
