The restraint
You've misunderstood: it's not that an Intel/Skype deal would prevent AMD from making a deal with someone else; it's that the Intel/Skype deal has the direct effect of restraining AMD sales. If I am a Skype user and I know that the next version of Skype will only work on Intel CPUs, I'm forced to choose Intel for my next box. That's anti-competitive under the Sherman A.T. Act, because the Intel/Skype deal is restraining trade of Intel competitors. Any company in a monopoly position has to compete on merits, and is not allowed to use exclusivity arrangements. If Intel were not a monopoly, it could have that exclusivity deal without violating the law.
