Getting applications to take full advantage of the dual cores. Currently we have a flagship OS that does a poor job of threading accross cores. Very few if any desktop level applications capable to conquer this feat.

However, Why is it we have dual cores if both aren't enabled? Not that I am an automotive expert, but I would think that is like giving someone a car with two 4 cylinder engines, but only allowing you to use one at a time.
