All programs for supercomputers are written in high level languages (like C, C++ and Fortran) and then compiled to machine language. The compilers are so optimized that it would be foolish to write one of those programs directly in machine code.

No OS?, how do you think a computer actually runs a program?. Even if you go back to the early days when there was no OS per se, you'd see that in that case a human operator was acting as the operating system.

As for supercomputers, they achieve their speed not only because of their raw processsing power, but also because of highly specialized operating systems which are superoptimized to best utilize the machine's hardware. Most of them are UNIX, but they are highly non-portable.
