Linux is still only a potential threat to Microsoft
It's getting used to replace expensive forms of Unix, remember?
The big problem for Linux now is also familiar from Unix. Some countries are pushing national flavors as a way of gaining control over software. Companies are producing their own versions. Everything is in place for Linux to start fragmenting.
What's holding it together is the kernel. If the legal repercussions of the SCO case and the others to follow mean that use of the kernel is in some way restricted, and if these groups start going their separate ways, there won't be any more Linux.
And if/when that happens, Microsoft can relax. They know how to defeat a divided opposition without substantial resources.
