A few more suggestions
Some more from my (personal opinion) wishlist.

7. Isn't the tools menu getting a bit much? Why for example is Junk mail controls not on the options dialog, and now that the adaptive filtering and junk mails controls works well is it really necessary to manually run them?
(i.e. couldn't that 'run junk mail controls on this folder' be down on the options dialog too). Javascript console? Is showing the javascript console a common user requirement? Maybe better down in the options too?

8. Suppose I select several messages in the message list. Wouldn't it be a really cool features if 'search' still worked. i.e. search like point 4, only instead of searching for messages by the same author, or on the same subject, it gave you the option to find 'related' messages.
It then analysed the selected emails to find what they had in common and created a search folder on that criteria. e.g. I select messages from 'fred', with subject containing 'server down' and it creates automatically a search folder on that subject.

9. I would argue that search folders are temporary things. If I wanted something more permanent, wouldn't I have created a folder for it?
So perhaps a 'x' at the right to close them with one click? Another reason for this is, if I delete a folder I am deleting messages, whereas if I delete a *search* folder I am closing rather than deleting, no messages are actually deleted.
So the right-click, 'delete' seems odd to me, whereas a little close box 'x' seems more normal.

10. Once you have the 'related' algo working (where you can determine what messages have in common), why not make full use of it:

10a. I select several messages and drag them to a pre-existing search folder. At the moment this isn't a legal operation, but don't I want that criteria added to the search?
i.e. I have a search folder pulling up 'server problems' and some more emails come in about 'continued downtime', so I drag a few on the subject 'continued downtime' to the search and now that search folder pulls up 'server problems' OR 'continued downtime' - the search criteria is automatically changed.
I would argue that 'normal search' looks back in time to message you already have, whereas a 'search folder' also looks forward in time to message you haven't yet received. So easy changing of the search criteria as new messages come in is important and this method would be easy.

10b. I create a folder 'upload error reports'. I drag several emails on the subject of 'upload error reports' to it and it should ask "Do you want all messages on 'upload error reports' moved to this folder?". i.e. it analyses what those messages have in common and offers to create a message filter that does the same for future messages.

10c, as 10a, and 10b for labelling messages.
