MS has competed with Unix, a closed source, high priced OS that runs on machines that mostly only big businesses wasnted or could afford. Linux runs on almost anything that has a CPU, is open source, cost effective (often free), and has a tool for almost any need imaginable (often for free). Thus MS has no realistic way to easily slip in to make money, and Linux is a viable threat to their cash cows.

Sun might be willing to work with MS, but there is no one to go to for Linux, and the manta of GPL(esq) software is one against the way MS works. So Linux is a threat to MS' existance.
