No, that's not an issue.
You don't need FAT or NTFS drivers on Linux machine to access files on a windows machine via SMB.

Likewise, you don't need EXT2 drivers on a windows machine to access files on a SAMBA server (or via FTP for that matter).

The files are translated from the naitive filesystem to a network protocol on the HOST computer.
