Mono *is* .NET
There are no compatibility issues to be concerned about. Code that I write on Windows runs on Mono as long as I don't hit a class that has not been written yet (which is still pretty easy to do). Mono's infrastructure is not yet good enough to run production code. But as you said just as with Java, avoiding OS specific calls will work on both Mono and MS.NET.

dotGNU's focus is not to product a version of Mono, they are letting the Mono people do that. I believe that they are doing something about documentation, but I have not looked.

I have not seen any Mono specific extensions that would not run on Windows, what were you referring to? Are you referring to Gtk#? That would work on Windows, but you would need to pull over the GTK binary for Windows and why would anyone want to do that? Gtk# is a hack.
