You sound like the Iraqi Information Minister. Be patient, be calm.
You are talking about typical transition problems. Remember for Microsoft this is war, they stand to lose billions. They are working as hard as they can to create the kind of transition problems you are talking about. Maybe this why Longhorn is so late, programmers are adding to the hair ball instead of working on anything usefull. But be patient, do not try to switch everybody at once. Switch the fixed function desktops first. Or, don't even switch to Linux yet, switch to OpenOffice first, that is where you will save the most money. And don't switch everybody at once to OpenOffice. Use the savings to buy the best publishing software under the sun for those that need it - it will NOT be a Microsoft product. Ween yourself slowley. This can not be done overnight. It might take two years or more. But, in the mean time, you can wring HUGE discounts from Microsoft as you transition and they see you are serious. Be very patient, be very energetic, you can save your company millions.
