Customizations
From my experience with Microsoft products they don't meet you need directly. Microsoft throws everything and the kitchen sink at you and you can do most of what you need in a Microsoft way. Not that this is bad thing per se but it does tend give way more than you need leading to security problems. Quite often you end up needing to buy third party tools to do the things that MS can do but 3rd party does them better. Active Directory is good example of this. There are tons of 3rd party tools to manage you AD better. From a software developement business this is good news but for the consumer it's a hassle.

Still though if you go with another vendor besides Microsoft you find the problem. The only real solution is develope your own software but that is expensive. But hey Open Source making that easier. That's always good.
