I can see both sides of this argument, and I agree with
parts of both, but I have to say that I believe it is Sun that is
causing fragmentation in this case (not that I think
fragmentation is necessarily a bad thing--see my response
to "jimk," below).

I use both Eclipse and Netbeans. I'd find it more convenient
to have all my needs met by one IDE, but I find Netbeans
indispensable for interactively debugging JSP. I use Eclipse
for almost everything else. I like the architecture of
Eclipse--the way you can include just those plug-ins you
need for the projects you do.

Before Sun declined to participate in the Eclipse project I
had been fervently hoping that they'd join and make all of
Netbeans' features available as Eclipse plug-ins. I'm still
disappointed that that didn't happen.

But that's not the end of the story. I'm sure Sun sees what
people like about Eclipse, and possibly they will do
something similar with Netbeans. Then again, maybe
Eclipse will develop a plugin for interactively debugging JSP.
Then my only problem will be having to choose which free
product best meets my needs, and that's a pretty good
problem to have!
