Because...
Because the file system was supposed to be so radically different. They were hoping to move to a object-based/database approach rather than a file/folder approach. In theory no more C:\directory 1\directory2\etc. Strange at first, but once you see what it can do, it really does make sense.

Because the new file system was supposed to be so different, it would have rendered the existing Windows API which deals with reading and writing to files virtually worthless. They would still be around to talk with other file systems (NTFS, FAT, etc?. sidenote NTFS is based off of HPFS) but WinFS would have required a completely new set of API to work. Since the old APIs would be unable to write to WinFS it would in essence break any applications that used them. Any application that used the old API would have to be modified. For a while they were predicting two versions of every application - one for WinFS, one without.
