You appear to be confused on the situation.
Here are some of the factors that contributed to the Microsft/Sun agreement:

1) There was a case going on in Europe (still is) where Sun was one of the principal contributors. They, along with Real and a few other parties, brought a case against Microsoft in yet another market (they started this in the US case settled in 1999).

2) The shareholders of both Sun and Microsoft told them that they had to do this! You do understand what a shareholder is, right? Microsoft is no longer a growth company, they are part of the establishment (like IBM was when Microsoft started). Sun is limping along, thus it sort of needs to mend fences with companies like Microsoft.

3) Linux is a problem for both companies, though Sun does offer te "Sun Desktop" which is a Linux distrib/product.

4) IBM is eating Suns lunch, as they listend to the customers/consumers/business which said that they wanted Linux. IBM is taking business away from other Unix houses, notably Sun,as they have embraced Linux across most of their product lines (PC's, Mminis, workstations and mainframes, among others.)

Linux is a Registered Trademark of Linus Torvalds. Basically, he is the principal person behind Linux (though there are actually many others that work on the kernels). He works for another company and has never worked for IBM. This means that IBM can not control Linux, as much as they would like to. They do contribute to it as it does help sell their hardware. So does Sun, SGI, Intel, AMD and a host of other commercial and government entities.
