Microsoft had two reasons to support the Mac
At the time, Apple was in trouble because they could not produce a new OS, and Windows was in trouble from anti-trust violations. As long as Apple was alive, Microsoft could point to them as a viable competitor. They needed Apple to ward off the legal pressures.

But they also needed (need) Apple to provide the R&D as to where to go in computing. When Bill Gates visited the Apple offices in the eighties and saw the prototype Mac (at that time the Apple market was important for Microsoft software), he saw the future and started the work on Windows. Ever since, Windows has been a few years behind the Mac in its development. Apple shows the way, and Microsoft follows willingly.
