Where are they registered?
By saying, "Setting up a remote office" I think you mean applying for a business license in a new state. All business that goes through that branch will go through that business license - and hence pay taxes to that state.

Businesses are required to pay things like workman's comp, and MATCH Social security taxes for each employee (are these ALL federal level taxes? not sure).

Certain cities with poor property values (like Detroit) make you pay income tax if you LIVE or WORK there - telecommuting or not I believe . . .
