There is a free program for just this purpose
It's called Blowfish Advanced CS.

Search on Google for it. I use it with 2048 bit binary keys, which I keep on a flash disk and a floppy. They're obviously backed up on my server, as well.

It will encrypt the files and scramble the file and directory names if you want. It's really a great program and the price is right!
