That the encryption keys used to lock the files are stored physically on the laptop and thus, stolen with the rest of the system.

Your best bet for security in this area is not to keep sensitive files on a laptop, or, if you must, use an esoteric encryption scheme (one that very few people, if any, use) along with an inconceivable/illogical naming and storing structure that only you could possible remember or figure out. Then you could top it off with this "trusted computing" I guess.
