It matters because,
If an application is bad, you can more easily switch it. If it's a kernel (or core drivers or something) , then you have a much more serious problem.
Don't liek running your server on ws-ftp? find anothe rftp server.
Look at Apache, it runs on more than just Linux. If Apache has a vulnerability, then it's nto a Linux issue. Just like if websphere is hacked while running on Windows... do you blame windows or Websphere?
