In Windows and Linux/Unix silent installations are posible, and in both platforms you will find remote exploits. As for having custom installation is always good idea on any platform. Still there are limits of what you can change. The best option is to have different OS's. mixing Windows ,Apple, Novell, Linux , Unix is the best way. Having 5 different flavours of Linux does not give you too much of advantage. Application developed on Linux will run on SUSE, RedHat or Mandrake with no problems. Talking about scripts, .sh is handled on all of them the same way.
