The basic deal with custom kernels is this:
One builds a custom kernel to tune it to a given system or hardware configuration (or include some obscure driver for a given piece of hardware) or to get rid of the features that one does not need (make a smaller faster kernel). Both BSD and Linux allow for this, as you have access to the applicable source trees. If your needs are minimal, go with a generic kernel (sort of like going with Windows, one size fits all).

If you talk with people like Linux Torvalds (Linux), Marshal Kirk McKusick (BSD), Kieth Bostic (BSD), Michael J. karels (BSD) or John S. Quartrman (BSD), they can all give you reasons for building a custom kernel or using a generic kernel. If you have a 64-bit system, you may want the kernel to address certain aspects (larger memory addressing, for example) which is not available in a generic 32-bit kernel.

If you are running Linux or BSD on a SPArc, x86, PowerPC, S390 (Linux), etc.... you build a kernel that meets your needs. Simple as that. At this stage, you can get most of what you want (at least with Linux) using loadable kernel modules. As far as security is concerned, both BSD and Linux have the NSA SE enhancements (type Enforcement, Role Based Access Control, Mandatory Access Control), but they are not on by default (usually).

Most tuning these days can be done externally from the kernel itself, as with Solaris, AIX and HP-UX (or xBSD and Linux), but there are times when you don't wnat or need various drivers to be loaded on a given system.
