SUS
SUS works by basically offloading Windows Update to a local server. So, yes, it can handle different versions of ie and mp, as it applies the critical patches to what is on each machine. It only applies critical updates, not upgrades and other non-critical MS things.

20+ different departments ... each department could run its own SUS server. You would set up a master to synch with the MS servers and all the others to synch with the master. Approvals and policies would be handled at the departmental level, after appropriate testing.

Can't answer definitively for the 9x machines ... don't have anything that old anymore ... but if Windows Update works on those machines, SUS will.

SUS has the additional benefit of being free.
