Preventing the OS from being hooked will prevent root kits that avoid detection because API calls to scan for them are routed through them. This means they can intercept and modify the API's returned result and hide.

It does not, however, prevent a simple script that manages to find a security problem in a commonly installed application or a trojan horse.

However, don't take my post as supporting the position of virus protection companies. This industry is the biggest rip off ever created. Perhaps the general computer user needs virus protection but anyone with half a brain doesn't need it. It merely causes that new 2Ghz dual core computer to feel like 386.
