Certainly an OS can protect a user
First off there is the good old method of limiting the damage by limiting user privledges. For Windows this has always been a problem, since too many things require Administrator privledges, and there are not simple tools like sudo included with the operating system to help aleviate the problem.

Second, an operating system can make it easier for a user to recover from the malicous attempt. Window's restore was a good first step in that direction, but it doesn't go far enough.

Third, a GUI interface can make it difficult to trick a user by providing appropraite help and warning messages prior to allowing code to run. Microsoft could learn from Java on this front.
