A user on a linux system can download, install, and run programs -- but only in their user account, and if there's any funny stuff as a result, it remains confined to that specific user account -- not the whole system. Spam trojans won't work because mail clients don't open executable attachments and user accounts cannot open privileged ports to send mail. Keystroke loggers and other spyware won't work because user accounts don't have low-level access to the hardware necessary to hide these programs. &etc.
