Not a conflict, a misunderstanding maybe
This whole "secret law" thing was brought up by the uninformed airline employee. There is nothing in the airlines records that indicate anything about a "secret law".

There is however, something called an FAA directive 0095 (I think the number is right, from memory ?), that says that the airlines should ask for ID, and if the person doesn't produce it they can be subject to extra security measures, but still allowed to fly. But as you stated, the airline is a private company, so they can ask for ID if they want.

"Happy Gilmore" somehow tried to involve the government, in what should be a private suit, if any suit at all. Of course if a government witness is asked about a "secret law", common sense would say that he can't talk about anything secret. But all of the evidence presented so far, indicates that there is no such secret law that applies in this case.

Check the links provided in the story for the ruling against Gilmore, but it seems clear to me that the guy is just another angry liberal rich guy with nothing better to do. What is so stupid about what he has done is that he has the money to travel more privately than most of the rest of us (i.e. PRIVATE jet), and like the article states there is no apparent right to fly, and there are other means of travel that offer more anonymity.
