Really, the biggest problem with IIS, it only runs on one insecure, bug
ridden OS. For web servers, the news has be quiet on the security front for a while now. But, Apache has historically had very few security issues, and IIS, especially in the early days, had one after the other.

But, because security is important, the market has been slowley moving to Apache. Unlike the desktop, there are no compatibility problems on the web server side. Heck, even some of the sites that do not work correctly with anything but Windows, are served up by Apache.
