first of all, the big difference is that even if IE is not in use (and you are using another web browser, or none at all) there are IE vulnerabilities that can be used to strike at Windows.

No, you are only vulnerable if you use an application that uses Window's html renderer. If you use the command line to browse for files, you are safe. If you use Firefox, you are safe. It is like saying a vulnerability in the PNG library in Linux can attack your system just because it is installed on your hard drive. You are only vulnerable if you use an application that uses that library.

Second, if there are integrations in KDE and Konqueror, Gnome solves that problem. Can you do the same for Windows? Remove one GUI shell for another and remove the vulnerability? Nope.

You are right, this is the very nice thing about Linux. There has been no incentive for anyone to create alternate window managers for Windows.
