"What's so insecure about Windows' filesystem?"

a) FAT32 is completely open - no security checks at all. The "read only" bit is easily flipped by all programs. Anybody who just upgrades from 95/98/ME to NT/2K/XP is probably still using FAT32; no, the new OSes do not upgrade the filesystem as part of the install.

b) The default setup of NTFS isn't too great. Much better than FAT, yes, but the default privledges are still poorly set up so that a virus, if accidently run in the user's desktop, could still cause damage beyond the user's account.

On a system like Linux, a virus would be severely limited, as the damage would be localized to the user's account.
