What did the popup say?
Was the message in the 'popup' this one?

"Click on OK to install the Netcraft Toolbar for Firefox.
If Firefox does not display its Software Installation dialog, please add toolbar.netcraft.com to your list of Allowed Sites and try again."

If that's what you're talking about, then that's a JavaScript message box generated by the Netcraft web page, NOT a popup as such. You can turn those off too, by disabling Javascript in 'Web Features' in the Options dialog, but many websites use Javascript for useful purposes (including the ones I write!) so I wouldn't advise it. In this case it is just Netcraft trying to be helpful!

The only other popups were the Software Installation dialog box put up by Firefox to advise you of what is going on and the Extensions Window which shows you the newly installed extension. That is to be expected - software should advise you if you are installing anything new.

The only other thing is that warning strip along the top of the webpage - this is in the same place that the popup warning occurs. Is this the 'popup' that you are talking about? If so, it isn't a popup warning, as such, just a security warning in the same place as the popup warning.

The 'special dispensation' you mention is because the toolbar is installed directly into Firefox, rather than being downloaded onto the hard disk. Because of the security implications of installing software from the internet directly into a browser Firefox has to be (quite rightly) extra careful.
