Depends really.
The password protected area where the user has to use his or her password the most should be the location where all the rest of the passwords should be stored.

To put then in a pgp'd file somewhere where a user has to remember not only the password, but the location where the file is stored only to have them access it every once in a great great while is like throwing an unmarked set of keys into a file cabinet under an unmarked file in a warehouse out in a remote undisclosed location. Good luck!!

I still argue that a scheme or passphrase should be used over just writing down passwords.
